Already got a N3DSXL, so no worry of that for me. DS and 3DS emulators have been notoriously rubbish, unfortunately. Citra seems to be the best one so far, but it's still quite a way off.

There's a 3DS emulator in the works, but at the moment it only runs homebrews and some select retail games. It's called Citra, and it's open source and available publicly, though it's pretty unstable for now.

Cemu is a Wii U emulator, not a 3DS emulator. You might want to look into Citra. I haven't been following its development lately, but last time I checked I believe they were getting close to full speed with OoT3D.
For news about emulation progress, I just hop over to /r/emulation. Over there you'll see a bunch of news of the 3DS emulator (named 'Citra'), the Xbox 360 emulator (named 'Xenia', which is also having really good progress!), and basically anything emulation related.
Playing Fire Emblem Awakening/Fates or Persona Q perfectly is not something you can do right now. As of right now, pretty much all games can't be play comfortably.
You may or may not be interested in the emulating scene, but there is a 3DS emulator currently being developed called Citra. When it's completed, it's quite likely that you'll be able to emulate 3DS games like DDD in full 1080p. The same process on DS emulators produced some really nice results for 358/2 days, so I expect that KH 3D will look quite good as well.
The new Majoras Mask is a 3DS game, so you'd need as 3DS emulator in order to play it, unlike Desmume which is a DS emulator. The only one I know of is Citra, but as Citra states on their download page, no commercial games are currently playable, and it's still years away from being able to run them well.
Your best bet is an actual 3DS.
The only tried and true emulator is Citra-Emu which is open source and available to compile for yourself, it has made incredible progress these past three months, and it can run Ocarina Of Time at about 20 fps constant, but textures are glitchy, and we don't know what's his system, it could be a 980 W/ Dual xenons or a HD4000 with an I3
There's Citra, an experimental 3DS emulator. I have absolutely no clue if this emulates those games at an acceptable rate, but it never hurts to try. If you don't want to do that, then you're shit outta luck bro.
A nintendo DS emulator called desmume exists, and it's pretty damn good.

RPCS3 is the PS3 emulator currently in development, but the devs of it came to the realisation this week it was a case of that they did the core all wrong and its a matter of "pack up and start again guys".
Xenia is the xbox360 one in development. A Frogger2 demo is viewable on the bottom of the site. As you see, laggy, no sound, and that is for an arcade title.
Citra is the 3DS emulator in development. As of yet it "plays" one game, no sound though.
Subscribe to /r/emulation to keep on top of the latest development and when news is coming out about them here and there. Also keep in mind that "a high-end computer" nowadays just won't cut it; emulating a system will cost roughly 10x or more the processing power of the original system. Even though that generation of consoles is slacking behind in terms of performance, we're not nearly on the difference as what is necessary. We are just on the level where we can emulate PS2 and Wii at a decent level. Xbox (original) will never be playable really on emulator because 'we' are missing necessary inside information on really specific hardware cases.

Here is a quote from this subreddits wiki, "There are currently no 3DS, PS3, or Xbox 360 emulators for any system." Currently Citra is the closest thing to a working 3DS emulator that I know of.
See the Citra site. A lot of commercial games (no, not Pokemon) boot, even go ingame, but performance isn't ideal at best and unplayably slow on average, there is no audio, no 3D.

From what I've heard they will be working on it, but expect to wait for quite a while until they release anything. According to Romsstar the game is not only quite different from the PSP game, but also about 3 times as big content wise.
In case that they release a 3DS patch, they'll probably also release a guide how to install it. Personally I don't know how far the 3DS is hacked, but there will be progress in this field until a potential release anyways.
Also, with Citra a potential 3DS emulator is coming up.

Citra is a 3DS emulator for Windows/Mac/Linux, but it plays mainly homebrew and select commercial games at a very slow speed. Check back later.

Citra works pretty well for the AA trilogy rerelease, if you know your way around C++, gcc and Qt. If you have a sterile dev environment, set the right flags when you compile, and you build from dev, you can actually get graphically simpler games like AA trilogy to run pretty well (but I haven't tried trial 1:5 in it yet...). AA:DD still pitches fits no matter what I do, though.
There is Citra but it's in experimental state, and i think they have managed to only get a few games to run at full speed, maybe...

Well you don't have to take my word for it, just look into it yourself. Piracy is alive and well on 3DS, which is a major reason for the "new 3DS" that doesn't actually add much that's new. As for Citra you can see progress here http://citra-emu.org/
Did you try it in both nightly and canary??? Im guessing that its happening because of the ipening cutscene has issues loading and thats why i suggested load9ng a save. Take this link as it has listed some codes that you can input in the cheats section to hopefully have it work
Well, technically there was that 3DS emulator, Citra. It's not finished, but from what I remember, they ran a few games on it.

The first one was pretty fun, yeah. I turned Edea into a monster with Natural Talent; I can give her Acrobatics and watch her obliterate random encounters with Crescent Moon, or go with either Piracy or Summoning (and Phantom Weapon) to kill bosses.
I know that Citra exists, but have no idea how stable it is personally. Looking at the issues page on their Github, it seems a lot of games have problems right now. Makes sense, since the project is still pretty young.

I believe there's already a bare bones version of a 3DS emulator. It still can't run any game properly and the 3D is gone, but things are looking promising already.

But doesn't the second screen aspect of the DS kind of screw things up when you're using a controller? That's what was worrying me as well.
I'm using the PC version of 1.5 Remix with Steam Big Picture, and I'm worried that the DS titles will stick out too much like a sore thumb when playing on a big screen.
It's a shame that you can't play Dream Drop Distance on a PC for now, though. Perhaps Citra is released before KH3?
Actually, we're close to being able to emulate it! Citra is a 3DS emulator that isn't ready for commercial emulation yet but has gotten Awakening loaded up and running to the title screen!

Wow it looks great. 3DS is becoming emulated, check out Citra. It's starting to play some commercial games, albeit very slowly.
PS3 is also being worked on, on one project, they can play homebrew, but no commercial games yet.

The 3D Zelda games look glorious at 2560x1440 with 4xSSAA and 16xAF. There are some good texture packs out there too!
