Try messing around with launcher settings and you can get used to theming pretty quickly :) To replace/change your buttons and other system elements, you need to be rooted. (not a big deal but make sure you understand it before you do it cause it can mess up your phone if not done properly)

With either Apex Launcher or Nova Launcher you can have more customization and keep the stock look. If you only want to use the free versions, Apex does have more customization than Nova.
I have only experience with the 5X. It's made decent because of the fingerprint scanner doubling as another back button and/or notification shade-puller (which you may end up using quite a lot like me). It's rather iOS-gimmicky but a lot of the troubles are solved by using an external launcher like Apex Launcher. Overall, I'm pretty happy with it... except for the fact that it will never get Nougat. I think Huawei won't update it because it's old, but it's perfectly capable of it from what I've read. I've been trying to figure out how to flash Nougat onto the dang thing!
Yes, if you install another launcher such as Apex, you can hide the whole status bar.

I have an old Honor 5X and downloaded the app Apex Launcher to get around its max layout of 4x5 to more columns of apps. Now if only I could configure the home button to launch it every time... still trying to figure that out.

When I bought mine I thought it was an unreasonably large phone, until I installed Apex Launcher. Apex has a setting that allows you to enable "Use tablet UI mode". Now it feels like a reasonably sized hand-held tablet.

Apex, Buzz and Nova are three solid app launchers that can be used to completely re-theme a phone and change out icons and more.
For those who don't want to wholesale overhaul their phone, launcher or otherwise, a smaller single-app changer called Awesome Icons is also an option.
Apex is the closest to Nova in features and functionality. They used to be pretty close competitors but Apex' development has seemingly slowed down to a crawl lately (actually it has pretty much come to a halt), with little info when and if it will pick up pace again, and Nova has pulled quite a bit ahead. So unless they have been working on version 4.0 in secret all this time, I don't think it's a great alternative these days - stick with Nova if that's the kind of launcher you like.
Lighting is really fast and really, highly customizable. Like "think it and you can probably do it" kind of cutomizable, I don't think there is anything more powerful in this regard. It's also a complete pain in the ass to configure and just about the opposite of intuitive.
It's a lot like Tasker: incredibly powerful in the right hands but most people will never find the time, patience and drive to explore its full potential - and then you're just left with something that feels a bit dated and is slightly awkward to use. If you think that "foobar2000" is the best music player ever made for Windows, then Lighting is probably the launcher for you - if you want something that just works well out of the box, don't waste your time and money.
Do you only use a handful of apps every day and want things very minimalistic and highly organized, maybe give Smart Launcher 3 a shot. Definitely not for everyone, but if you like things simple, this may be for you.
Do you like things different, do you launch all of your apps by quickly searching the app drawer anyways? Nokia's Z Launcher may be for you. If you have a ton of apps that you just can't bother to organize and if you want top quickly get to each one with some simple gestures, this may be for you. It's odd, but it's kind of neat.

Apex Launcher & Kustom Live Wallpaper were used with Glyphs by Tokem. Is anyone good with Kustom? It's my first time using it and I wanted to add a few animations, such as having the time fade in when I unlock, but sometimes there's a bit of delay and sometimes there's not.

I have all my apps in groups on my homescreen sorted by functionality (media, finances, Microsoft apps, general utilities, etc.) for quick access. I use Apex Launcher.
I use Kaloer Clock for my daily alarm(s).
I use OneNote to keep keep notes between my phone and PC.
I have the calendar on my computer synced up with my Outlook account so I can access my calendar (and email) through the Outlook app.
I use X-plore File Manager to upload pictures I've taken for eBay listings etc. from my phone to the RAID array in my computer via WiFi (I also use if for accessing a few different MEGA accounts I use for storing my music collection for on the go listening and use X-plore as my main music player).
I use Noteworthy Tuner to tune my piano on the rare occasion I am inspired to do so.
I have various apps installed for practicing hiragana and katakana which I don't use nearly as often as I should.
I use MusicBee Remote to control the music playback on my computer while I'm working around the house.
I do a lot of work with old CRT televisions and use a universal remote app on my phone to control the ones which don't have adequate controls from the front panel.
I use Pushbullet along with the desktop app so I can respond to texts I receive with a real keyboard (I work at home and am at my computer most of the day).
When I am traveling for freelance jobs (once a month or so) I use Waze for navigation and GasBuddy to locate the best deals on gasoline.
I use the app for my local credit union to manage my accounts and remotely deposit checks while I'm traveling.
I use this lightweight flashlight app (still on Android 4.4 which doesn't have a native flashlight feature) when I need to illuminate my life.
And of course I use my web browser, Relay, Overchan, X-plore connected to a MEGA account, or Pixiv to pull up material if I want to have a quick wank.
I never install games on my phone. If I really want to play a game I'll wait until I can do it on my computer. If I have down time I read eBooks or practice Japanese or learn something new on the internet.

I'd like to add a few alternatives here because this is android and options are what we're about
Apex Launcher — Most features available for free, offers some functionality that nova doesn't. Stayed current when nova launcher's dev was playing with his balls for a year and a half. Closer to GNL than nova. Some useful features added by buying the pro version.
Icons ($) – Everything from Knxt is excellent and updated regularly (Dash UI, Pop UI, Minimal UI, and Click UI).
Zooper Widget Pro ($) — homescreen widget builder with endless customization options, all the way down to conditionals and different on-tap actions for each module within a widget.
Power Toggles — The gold standard for widgets that are a row of switches. Tons of customization options and every toggle you can think of plus some you can't. Free with no ads. Only downside is that the developer won't give you the option to pay for it.
Onedrive — 15GB of storage from the beginning, no jumping through hoops and dancing for more space. Fully integrated into later versions of Windows so there's nothing extra to install. Highly functional apps on every platform with true material design in the Android app. Offers a password lock to open the app.
Messenger – An SMS app from Google, it follows material design to a T. All the features you need in a texting app made to work intuitively and reliably.
Explorer — Clean and simple, lightning quick. Light as a feather at 2.24 MB with no ads in the free version. No bloat whatsoever. Every feature you need within an arm's reach. Much less sketchy than ES file explorer, it puts everything out in the open similar to windows file explorer. Developed in the UK rather than China. Allows you to run long processes in the background.
Reddit is Fun Golden Platinum ($) — The most full-featured reddit client. Includes proper implementation of nearly every feature from desktop reddit. Design is free of any excess. If you go hard when you reddit, this is the client for you. If you think of reddit like Instagram or Twitter, use one of the other apps.
I mainly just load an alternate laucher (either Apex or Nova) and a file manager like Explorer.
I've messed around a little with Overdrive and Libby, but don't really use them much. I've got the Nook and Kindle apps, but rarely use them. Google Play Books syncs across all my devices and I've got about 300 epubs stored there for free.

The weather icon's background changes based on sunrise/sunset and the boarder around the icon is battery life. Tapping the icon shows 4 day forecast on 3 second timer.
Tapping the track name goes to next, tapping album toggles play/pause, and the boarder around the album is the track progress.

This is my home screen. I use Apex Launcher, and my icon pack is Lines Free Icon Pack.
I just use the basic settings to hide my top bar.
I can't stand clutter on my screen so I keep 90% of my apps just in the drawer and then I organize the apps I use the most into folders(the icons on the bottom bar) like my general Google Apps, messengers, streaming services, games, etc.

You can download a bunch of free ones and just try them out. Just search for Launcher on the store and you'll see a ton of them. Some are hilariously bad (imo), but others seem like they can rival Nova (Apex seems pretty nice https://play.google.com/store/apps/details?id=com.anddoes.launcher). I paid for Nova so I could get notification badges like iOS, but there might be a random one you really like.
If you get a custom Launcher, I also recommend trying an icon pack.

This one isn't as comprehensive, but I like the icon design much more. They keep the shadow prevalent on the stock icons which I like. You can also customize individual icons on Nova, so I use both and pick and choose which icons I like more.

Here's my phone! (Note that screen 3 is my "home" screen.)
I am very similar to Grey, in that I have a specific way I like having things laid out and accessed. I am running Android 5.0.2 on an internationally unlocked Samsung Galaxy S4 (white in a black Otterbox Defender case, which makes it much easier to hold and use).
I have made a few changes to the default "Android experience"... I am very big on uniformity and consistency, so I use the Apex Launcher with the Switch UI icon pack (which gives almost every app you can download a Material Design-styled icon, and makes everything look uniform). I also use a polygon-styled wallpaper for my background, which I think accentuates the many blue icons I have scattered about.
But that's basically the end of the similarities to Grey's organization style - I, for one, am a notification junkie and like to stay in constant contact with everything that I can at all times. I don't use my phone for anything more than that, really - I use my computer at home and my laptop on the move for all of my productivity needs. The way I see it, Grey and I have very different needs, so our organizational techniques reflect that.
I am heavily integrated into Google's ecosystem, so I use Google Wallet and the NFC in my phone very frequently, Google Maps for everything, Google Calendar to keep my life in check (I'm a student, so I use separate calendars within GC to organize and facilitate different things, like work and school and social), Google Drive (and Dropbox to a lesser extent) for all of my data sharing and backup needs, and Google Now to keep it all together and give me the pertinent information when I need it so I don't have to go digging all the time.
I use my phone a LOT, and so I tried to make it as much mine as I possibly could. ;)

I used these specific apps because they worked best for me when launched from gestures in Apex launcher. Most other simple programs that offer this functionality work as well, but they still launch as a normal app with a user interface, which is a bother when you just want a flash light and doesn't look great when locking the phone. With the Nexus Torch I can just swipe up to turn the LED on, then swipe up again to turn it off. With this specific screen off app, the phone turns off every time as if it's Apex launcher itself that's doing it, it feels completely stock.
What I'm still looking for is something that can turn my screen off like it does when it times out, without actually locking the phone immediately. Maybe I should bust out Android Studio myself and see what works
Yes! A launcher is basically your desktop environment, and they can differ widely.
What you probably have on the Nexus 6 is the Google Now launcher. This is a closed-source fork of Launcher3, Google's basic launcher that anyone can use and remix. Launcher3 is also the basis of popular launchers Apex and Nova. Both are pretty good and do many of the same things differently. They each have a couple features the other doesn't. They both come in free versions with pro features unlocked with a second key app, and both cost $3.99. I think Apex is a little more lenient in what you can do with free, but I own both, and I've found that while I prefer Apex's extra features, overall Nova is just smoother, and I think it has a better presentation (in the settings), but this comes down to preference.
Not all launchers are based on Launcher3, and beyond Apex and Nova, they can get pretty wild. Yahoo! Aviate tries to learn you and present you with the apps it thinks you want, based on where you are and what you're doing. Pair this with a lock screen replacement like Cover (which tries to accomplish the same goal) and you might have a hit on your hands, but I don't care for a phone trying to out think me. There's also a launcher that was nearly $20 that had a bunch of wild and crazy features, but I can't find it. Not sure what happened to it.
Lastly, there are launchers based on other mobile operating systems. These are often expensive, or free with heavy restrictions. Espier makes a whole suite of iOS clones apps (launcher, lock screen, maybe dialer) but everything is something like $25 and I think that's yearly. There are also launchers based on Windows Phone 8, HTC Sense, Samsung TouchWiz, and more.
tl;dr: I prefer Nova, and wholeheartedly recommend it for the "I like stock but I want more options" crowd.

Welcome to Android! I recommend you look into Custom Launchers (not Root needed) (they really help you with customisation), Swiftkey (Android keyboard sucks!) and HD Widgets!
