A search on the forums doesn't show much promise for spinner/trackball support from Launchbox/Big Box.
I would give Joy2Key a try. If it detects your spinner, you should be able to create a profile for Launchbox/Big Box. Map the spinner controls to the corresponding keyboard controls you need (e.g. arrow keys) and it should work.

Whatever option you choose, make sure you keep both Launchbox and all the image / video files on a fast drive, whether SSD or NVMe. Launchbox is demanding as hell. As for drives to store your actual ROMs, any reason why you need external? A cheap internal drive like this will blow away an external drive.
Retro Pie uses RetroArch as it's back end So I am assuming the controls are the same . They have a lot of great documentation including default controls. The page for Atari 2600 is here. Hopefully this helps
If you are bringing a MAME set from your Pi it will more then likely be one of the versions listed here. Launch a MAME game on your Pi and press a button to bring up the settings menu before the game boots. It should tell you what version you are using.
Once you figure that out look here for the 64bit version of the exe that matches your rom set. If you are looking to update at some point I would at least wait until the start of the new year. I believe some big changes are coming to MAME 226, and it has been pushed back to December.
Look into BlueMaxima's Flashpoint. Then take a look at this Flashpoint importer plug-in.
You'll need to search for "Dreamcast BIOS" and find a site that has two files for download: boot.bin and flash.bin

For my arcade cabinet, I use bblean... well... I use the bsetshell.exe that comes with bblean to set BigBox as the shell.
When I need to do maintenance on the software of the cabinet, I just exit BigBox and hit Ctrl+Shift+Esc and run explorer.exe from the File menu. From there I run bsetshell.exe and set the shell to explorer.exe again and log out then log back in, again. After my software maintenance tasks are complete, I run bsetshell.exe and set BigBox as the shell again.
If they're named by proper MAME standards, you should be able to use something like dupeGuru or something similar to "match" files in both folders and copy the matches from your new set to another folder.
Unfortunately, there's no way I'm aware of within Launchbox to sort external sets.
I suggest using a program like Awesome Duplicate Photo Finder or Find.Same.Images.OK to find duplicates and delete ones you don't want.
Hmm...there used to be something I used back in the day called EmberMediaManager. It seems to be picked up here (https://github.com/DanCooper/Ember-MM-Newscraper). No idea how good it is nowadays.

I don't know how you feel about building stuff but for those prices, I HIGHLY recommend one of the Ryzen 3s (or a 5 or 7 if you want even more power). They're cheap and the built in video will handle PS2/GameCube at 1080p without breaking a sweat.
You can build mini PCs for pretty cheap and certainly close to the price for the ones you posted and it would smoke those PCs.
Using these barebones systems are ideal. Add CPU, memory storage and you're done.
