You can actually remove the notification yourself.
Open WinRAR.exe in Resource Hacker,
Go to: dialogue->reminder->1033 - right click->delete resource.
Save it.

This program lets you edit the strings inside of an exe or dll. Change just 1 of them just 1 little bit and now the blacklist doesn't catch your program.
I made about 15 halo exe files so that the DA could catch whoever and blacklist, but you could just start running a new version without having to burn a new CD.
I don't know if there's a better place to ask this, but I believe you can use a program called ResHack to change the icons for any .exe or .dll file.
Open the skype.exe file with ResHack, and there should be a 'subfolder' called icons. It can take a while to replace all the icons of different sizes - and if skype ever updates, you might have to do it all over again.

Just so everyone knows, modding the DefaultGameCore that's stored in your game folders won't affect your actual game. There's a DefaultGameCore in the main exe that will overwrite any changes you make to the loose file.
In order to actually use the changes that you make with Meddler, you'll need to download a resource editor like Resource Hacker and follow the steps listed here.
Edit: Forgot to add, if you make changes to the exe, you may have to play with Steam in offline mode. The autoupdate will kick in sometimes and you'll get a message saying your game is being updated and it'll just sit at 0%. Also, anytime there's an official patch, you'll need to re-do the changes you made to the exe file.
The cursor graphics are stored in the executable itself.
(C:\Riot Games\League of Legends\RADS\solutions\lol_game_client_sln\releases\0.0.0.66\deploy\League of Legends.exe or similar).
You'll need this app to edit the executable. (Make a backup first!) You can replace the cursors as you want but if you want to edit cursors, you'll need a program like this. You should be able to figure it out with a lot of trial and error. Also, you'll need to do it again after each patch.

You have to replace it every time you update the IDE.
Sometimes AppCenter has issues reading the icon for me, so I have to open the .exe in Resource Hacker and export the .ico from there. Or I'll just look for an HD .ico online from a free site. Here is one for firefox: http://findicons.com/icon/102069/mozilla_firefox?id=102128
One thing to make sure of is that the icon has all the different sizes in the single ico file (16x16, 32x32, 64x64, 128x128, 256x256) so it looks good on various devices. If you don't, the icon can become distorted or pixelated.

Obviously you can't just easily add new functionality without editing the source code or messing with the compiled file in a Hex editor.
However, if this is just a question of enabling an option that is greyed out, or changing other values in the UI, you might want to try out Resource Hacker. It allows you to load an exe and edit the UI, dialogs and other resources.
I used Resource Hacker to extract all the .ico files from the Diablo III.exe file. There appear to be 16 identical icons. Here you go.
Someone else might be able to contribute a bit more than I can, but if you're talking about creating Windows 7 themes you're going to need a couple of pieces and get ready to get your hands dirty. Secondly, there's a couple of different ways to create themes that I'm aware of, but the most common way is to use a resource editor such as http://www.angusj.com/resourcehacker/
With a resource hacker, you can open the .msstyle files (if I remember correctly) and start modifying the graphics contained in them, replacing them with your own, there are also other values you can change to effect different colors/fonts etc.

Back when I was at school we were friends with the administrators so we ended up having a little cold war about getting past their security.
As I remember we won with this tactic : Resource hacker firefox.exe and copy "Verison Info" straight from iexplore.exe
Then you'd have to rename firefox.exe to iexplore.exe. Then finally you'd have to use https://addons.mozilla.org/en-US/firefox/addon/nightly-tester-tools/ to take away the "Mozilla Firefox" in the title bar, (I'm sure we used to use a hex editor to do it, but I can't find it in the firefox 4 executable)

Windows games will sometimes have an ico in their root folder, but usually they will be inside of the main exe and can be extracted using something like Resource Hacker.
The placement and format of icons in roms will vary from system to system.

There is a program I used a long time ago called resource hacker that will do more than allow you to modify a programs icon(s).
Editing any part of an exe will result in the exe not being valid (signed) anymore, if that matters

You make a shortcut of whatever programs you want on your taskbar, and then right click and click Properties. There should be a button that says Change Icon, so click that, hit Browse, and find the .ico file you want to use and then hit okay. Then you just have to replace the button you have on your taskbar with the shortcut one. Some programs don't work well with it since they're "multi-layered" (TeamViewer, for instance, has three or four separate .exe files that are opened when you connect to someone so it doesn't work well) but a possible solution you could try is Resource Hacker to replace the icon of the actual .exe, but it's glitchy and doesn't always work.
On MacOS, adding an icon is trivial and supported by packr. On Windows I've used Resource Hacker (http://www.angusj.com/resourcehacker/) to patch icons into the executable of our game for Humble/GoG builds. On Linux I just gave up since there didn't seem to be a sane way to add icons which works with different desktops.

The file is called tabskb.dll and is located in C: -> Program Files -> Common Files -> microsoft shared -> ink -> tabskb.dll
You need Resource Hacker in order to modify the file.
I'm no expert on dll so you may not NEED it.
I believe those icons exist as embedded resources in system DLLs.
Eg: SndVolSSO.dll, ActionCenter.dll
There exist tools to unpack and edit these with the express purpose of customizing the embedded resources, but I don't know enough to really say what to use. A brief search seems to suggest a popular approach is to use "Resource hacker" in conjunction with other programs to safely replace the original file with an edited copy.
I'd strongly advise doing your own research and having a plan of action in the event things go poorly (restore edited files from install media, perhaps?).

You can often remove the administrator requirements of a executable with resource hacker. By removing this entry.

I used Resource Hacker which allows you to extract most kinds or resource data (icons, images, etc) from .exe files, or .dll, etc. See here for more info.
If you use Resource Hacker you can speed up the timer using these steps:
1. open NPL "launcher.exe" using Resource Hacker
2. In the tree view on the left, open the "RCData" section and click on "TNOTLAUNCHERWINDOW: 0" entry under RCData
3. In the right side, go to line 16335, the line should be "Enabled = False"
4. Add a new line after it that contains "Interval = 200" and ensure it has the same number of spaces as the previous line
5. Compile the resource (Menu "Action" -> Compile, or F5, or the green arrow on the toolbar)
6. Save the file (it will automatically create a backup file)
The value in the interval is in miliseconds (1 second = 1000 miliseconds), you can set that number as low as 50 (to prevent bugs in the code). This will speed up the countdown to start the game (with 200 the game will start in 1 second, with 50 it will start in 1/4 of a second).
I have an actual option planned for the next version to change the countdown from anywhere between 0 an 10 seconds (when I manage to have time to work on it)

The the main benefit to the hacker's edition is it's modded to easily connect to a WebTV service. I'd stick with version 1.0 or 1.1 if you insist on using the original and want to connect to Zefie's server. The original 2.5 has sound but needed to be modified to connect to the service.
The only other changes that were done was changing the icon, splash image and doing some other edits with Resource Hacker ( http://www.angusj.com/resourcehacker/ ). I suppose you could take a 2.5 "hacker's edition" and revert some of the UI changes so it looks like the original but can functionally connect to the service.
Huh...this used to be such a trivially easy thing to do in Windows, but rarely did I ever have to do it, I didn't even notice that they removed it from being able to do it per file- I wonder how long that's been gone.
Anyway, It looks like to pull it off on current versions of Windows, you'll have to use Resource Hacker to do it (set the active icon for the file, which the icons are typically embedded in the exe as resources...hence the name of the app I mentioned).
That said, that's also weird that happened. Does vlc still work (but see below about scanning it first before trying if you haven't already)?
That looks like what happens when you remove the extension from a file, and since, from your screenshot, you are hiding extensions, it wouldn't be obvious. But it would also cause vlc to not run. Also, if it just kind of "happened", I'd be at least mildly suspicious, and run a virus scan against it just to be on the safe side. Like, check the properties of the file, make sure it has it's extension, and looks like the right side. Or even re-install VLC.

I loaded the app with ResHacker and found out that it's looking for Java in this directory:
C:\Program Files\Java\jre1.8.0_73
So you could probably just install Java anything later than that version, and then copy it into that folder.
Or you can do what I just did and get ResHacker and edit the RCData resource #1 to point to wherever you have Java installed and that got it to start up for me.

Go down and expand Cursor Group
Right-click resource numbers 258 and 271 and click Replace respectively
Choose any icon on your system to replace it with (I chose the resize-vertical and resize-horizontal from my custom cursor theme, you can replace it with something nicer, e.g. 249/250 by saving these icons from the same Cursor Group category, then clicking replace, or picking any cursor icon on your machine)
Note:
- resource numbers may vary, you can see it pretty easily using the preview window
- in my install there exists two versions of the icon in OPs image, replacing one doesn't seem to do anything but the resource numbers I mentioned works for me (synaptics v19)
- reshacker automatically creates a backup of the original exe in the same file
which version? which buttons? there are several versions here. download resource hacker and open the .msstyles file in it. find the image in the images folder, right click it > save *.png file.
I have to say though, the icon quality for this theme is very poor for some reason. not sure I'd even use them, you may get better results just making your own in illustrator

No, Morrowind has been made in 2002, 1024x768 resolution was top notch, dialog windows are not engineered for wider screens we have today.
in theory, you could use some resource hacking tool (like e.g. resource hacker) to patch the executable and enlarge windows controls layout, but it is always a hit/miss try in my experience, something works and something don't, you chanage 1 thing, try it, it works, change another, it doesn't work any more and so on...
It worked last time I tried it. Then again last time I did this was 4 years ago. :/ You may need to use resource hacker to change it.

I'm sure there's a better way to do it, but the application resource hacker allows you to edit and set new icons for any application. I use icons8 for icons.
Ohhh! Hmm. It COULD be that they're just containers for windows resources. Whereas the .DLL is probably the code to do all the work, they're probably just storing the graphics in the .EXEs. So, you load them into IDA, but there's nothing there but a stub, and a bunch of resources.

You should see if there is a parameter that skips the thanks for downloading. That is your best option. Also there are ways for an installer to hide those by keeping the window off screen.

Are you using a custom Windows visual style? That'll cause those caption buttons.
So, here's what you can try:
When you run it, you won't get the crappy white caption buttons anymore and Firefox will attempt to render the titlebar with Windows 10 native elements. The one side effect I have had using this method is the caption buttons don't animate, YMMV. If you have issues, just replace the modified .exe with your original backup. You will have to repeat the process when Firefox updates.

You can use Resource Hacker to view resources contained within an .EXE executable file, without actually running the executable file. “Resouces” include dialog boxes, menus, icons, etc.
Opening a suspect file in Resource Hacker can sometimes give you a look into what the file is designed to do.
That's exactly what I've done. When I opened that ddl file I found all the png images of the pop-ups and then I simply swapped them with black png image of the same dimensions (probabily work fine with other dimensions too, but I don't know it for sure). If you find trouble with ddl file I can suggest you using this easy tool http://www.angusj.com/resourcehacker/ that I found very intuitive for this work. Basically 2 steps, change 1 registry entry, then create a manifest file for vegas, that web page seems a little more complicated than it actually is
If you use ResourceHacker from http://www.angusj.com/resourcehacker/ you can see if there is a manifest file already in the Vegas exe, you can then save it and just add a couple of lines to it to change the high dpi aware settings, it works very well.
I go to the same school as OP. Sophos is a security program they use to keep people from installing things they shouldn't and whatnot. It gets pretty annoying. Today I found a way around it but for some reason Tor browser doesn't start properly using this method but I figured it could maybe help.
First off, go here and download the portable version of Resource Hacker.
Next, run the installation for the Tor Browser.
Open Resource Hacker and drag 'firefox.exe' into the left column then you should see a few things pop up in the sidebar.
Click on the folder that says "Version Info" and open the dropdown.
Next, right click the little star and click 'Delete Resource' and then save it.
Now when you run anything, Sophos shouldn't be able to catch it. Like I said, for some reason Tor won't start within the browser, but this is a step closer.
Failed to replace icon
is an error that's caused by decompilers and cannot be fixed. Same goes for trying to access the Global Game Settings, it'll just throw you an exception. If you want to edit the icon, use Resource Hacker.
As for this error, it just means you didn't put the .gm81 file in the Nuclear Throne folder. It's trying to open a .dll file that isn't in the folder its on.

The icons use .ico files instead of normal images files, so you have to convert that .png into an .ico file first. I think this should work.
Then, you have to go to the "Properties" part of the right-click menu for the actual Pokemon Zeta/Omicron .exe file.
From there, you should be able to change the icon to your shiny new .ico file that you just converted.
TL;DR: Convert .png to .ico, then replace the icon in the properties menu.
