Is this EFI? I've been running Windows 10 since release and only had it screw with the boot order ONCE the entire time. Linux has its own EFI directory, Windows has its EFI directory and refind has its own EFI directory (I use it instead of grub).
If it is indeed EFI, then I'm not sure what you've got wrong in your setup. I've used several different computers since release and haven't had that happen on any of them. But, you're also using the hard way out. You can easily switch EFI boot order by issuing some commands in terminal or even using the free Disk Genius to do it graphically

It sounds like your new motherboard is setup to boot differently than your older one. You'll want to change your boot settings from legacy to UEFI.
Alternately, you can use recovery console and diskpart to convert your disk.
DiskGenius (formerly PartitionGuru) can resize exFAT partitions without any data loss (assuming your partitions are healthy of course). I'd run another CHKDSK on it first and then use DiskGenius to resize.

As /u/ghost_of_a_fly mentioned, Disk Genius is the tool to use, and it's really easy.
I am not an advanced Linux user, but I can say that if you can run both the old and the new drive in your Windows machine, using https://www.diskgenius.com/ in Windows (From your current drive)to do the cloning is super easy. It's still free and the free version does do cloning last time I used it.
However, I would love to see some Linux solutions to this.

Just a small follow-up... I found a program that allowed me to add the unallocated space behind the E-drive to the C-drive
That program was DiskGenius (https://www.diskgenius.com/) which is free. It took about an hour for it to add the unallocated space created from the E to the C, but it worked without a problem.
Backup the files you want to keep on your C: drive to an External USB HDD.
Then as stated, check the Health of the HDD/SSD. You can download Crystal Disk Infor or DiskGenius. Select your Disk and go to the Toolbar to Disk/View SMART Information. This is a quick snapshot of the health of the drive. You can also go to View or Repair Bad Sectors/Start Verify. This will take much longer but show you a map of any Bad Sectors.
If the drive is in Good Health with no Bad Sectors, then you should do a Clean Install of Windows 10 deleting all partitions.

Then I swapped the drives.
If you need to do it via a 3rd external USB drive you would probably need a few steps. Use Disk Genius to move OS to USB drive. Then swap out the nvme drives and boot from external USB drive and then use Disk Genius to move OS to new internal nvme drive.
But are you sure you don't have an empty slot? If its a new laptop, most all I have seen have 2 m.2 nvme slots. What is the model?

Reformat the whole thing. Download DBAN (Dariks Boot and Nuke) or something similar to completely wipe your drive after the first reformat and reformat a second time. Then invest in a proper anti virus and never ignore the warnings it gives you. I don't care how much you want to see those Apex Legends tiddies the mod promises you, if it's a malware don't install it.

I've tried cleaning computers of malwares in the past and in most cases the problem isn't the malware evading cleaning attempts. It's the users who cannot or refuse to ditch their habit of installing random shit from the internet and learn some basic internet security 101.
As stated, the drive is failing and needs to be replaced. If you can get it recognized by the computer, backup any files you want to keep off of the drive to another drive.

You can also go to View or Repair Bad Sectors/Start Verify. This will take a very long time, it may even fail. It should show you a map of the Bad Sectors. If there are more then a couple the drive needs to be replaced.

Any sound from a HDD other then the normal hum is the sign that the drive is in the beginning stages of Failing. It is strongly suggested to backup any files you want to keep to another drive, as stated, replace the drive ASAP with an SSD preferably.

One of your drives is starting to fail. Try unplugging the 2TB HDD and see if the computer speeds up.
You can also download DiskGenius and select your Disk (SSD and HDD individually) go to the Toolbar to Disk/View or Repair Bad Sectors/Verify Now. this will take awhile. If any of the blocks are Bad, you should replace the disk.
Start by removing all other drives internally and Externally to the computer to test. If it boots normally then you know it's one of the other drives. Run diagnostics on one drive each separately with a program like DiskGenius.
If all drives test fine, then try running a Clean Boot. If that works, you can keep it that way or you can add one startup item or service at a time until the behavior returns, then you will know the culprit.
There is no one program that solves all computer problems, as some apps will tell you. Most of those apps are resource hogs and cause more problems then they solve.
Viruses and Malware will slow a computer down and there are a couple of really good tools to eliminate that. ADWCleaner, and Malwarebytes. But the most reason a computer slows down over time is because of an aging or failing HDD/SSD. You can use the Check Disk Utility in Windows with the /R switch but there are no obvious results shown.
I use Disk Genius, select the drive, go to the toolbar to Disk/View SMART information, this will give you a quick overall snapshot of the health of the drive. You then go to View or Repair Bad Sectors/Verify Now, which will take a while. This will show you all sectors good or bad. If there are any Bad Sectors, the drive should be replaced.
Disk Genius is the most amount of free disk utility I've ever seen. If there's something wrong with the disk, this will tell you. AOMI also better than Windows Disk Manager, but I think that's only commercial. https://www.diskgenius.com/

Then click View or Repair Bad Sectors/Verify Now. This will take some time. If all of the boxes are light Blue, the drive is healthy. If any of the boxes are Amber, or RED, the drive needs to be replaced.
Download Disk Genius. Select your drive and go to the toolbar to Disk/View or Repair Bad Sectors/Verify Now. This scan will take a long time. If the boxes are all Aqua, the drive is Healthy. If Any of the boxes are Amber or RED the drive needs to be replaced immediately.
Press the Windows key*+X* and choose Disk Management. in the lower pane, is your External HDD listed? If so, is the file system Unallocated Space? or is the Disk # (Disk 1, Disk 2 etc) say the drive is Not Initialized. If so, then the drive may have failed.
Unplug it and then plug it back in, put your ear next to the drive. Does hear it spin up? Or does it spin up, then spin down? Or does it make a clicking or scraping sound? or is it cold, no activity. Any of the last scenarios, mean the drive has failed.
If the drive is up and spinning, then you can use Data Recovery software to recover your files to another drive of the same size or larger. Download Disk Genius. I have had the best luck with GetDataBack. this is free to download and scan but cost to restore your files.
you can clean out old entries from the efi partition at any time. the only issue with a new install is of the efi partition is too small.
it's just a fat32 Filesystem with a few directory for each os.
it can be managed under windows with various tools, or under linux with efibootmgr. Or by mounting the Filesystem and altering the files by hand

OK, First replace the SATA Data cable to the Seagate. If still an issue, put the SATA Data cable into a different SATA port on the Motherboard. Choose a different Power Plug from the PSU. Finally download Disk Genius. Select your Seagate Drive, go to the toolbar to Disk/View or Repair Bad Sectors/Verify Now. This will take a long time. If all the squares are light Blue, the drive is healthy. If any of the squares Amber or Red, the drive is beginning to Fail and needs to be replaced.
In Windows, if you haven't already, you may want to try going into Disk Management and checking to see that the SD volume is marked active and/or mounted.
One more thing to try, and I can't really vouch for it myself, is a Windows app called Disk Genius. It was able to read some SD cards I otherwise couldn't, but it wants a paid registration if you want write access. I've seen some people recommend it, but I'm not big on paying for such narrow use apps if I can find other ways to do what I need to do (and I did in my case)
Try and install/reinstall the redist(sometimes it's called commonredist) files that should be contained in the directory, if they are not present.

An SSD will always be an inexpensive upgrade that will really boost your system performance.
All Mechanical Hard Drives slow down as they age. Please download Disk Genius. In this app, Select your drive and go to the Toolbar to Disk/View or Repair Bad Sectors. This scan will take a while. If all of the squares are light Blue, the HDD is very Healthy. If any of the squares are Amber, this is caution that the drive is beginning to fail. And if any box are RED, there is no need to complete the test, the HDD has Bad Sectors. You can try and Repair, but you should replace it ASAP. There are also other performance Benchmarks in this app as well to test your drive.
Unplugging the USB cable of an External HDD during transfer of data will not only corrupt the data, but will also create Bad Sectors on the HDD.
Download Disk Genius. Select the drive, go to the Toolbar to Disk first choose view SMART information. If the Health Status button is not Green, then from Disk click on Verify or Repair Bad Sectors. Click Verify, if any sectors are Yellow or Red (Bad, Damaged), click Repair. If there are too many to fix, the drive should be returned to the manufacturer.
i see you're using a 128gb drive? is it a hdd or ssd? using a partition manager you can free up unused space in D and reclaim it in C.. you can also use the manage device options on your computer icon by left clicking it.. heres some guide

Its considered normal to have windows system plus installed softwares to take upto 80gb to run..
If you have some money saved, upgrade to a larger capacity drives.. 512gb would make a good breathable system space as well as plenty of space to install few games..
Quick format didn't work for my disk, so i opened disk management and saw that the disk had a GPT protective partition.
After some googling i did it like the method 2 on this site describes and after that the disk just worked fine with Unraid. Adding it to the array and rebuilding parity worked as normal.
But maybe my disk was weird or it's a europe only thing.
For anyone else in this situation, what I ended up doing was using wintoUSB to install windows on the disk (GPT and UEFI), taking the entire disk space. Then used DiskGenius to create a new partition, and format it as exFAT.
That being said, to my knowledge, I am unable to use APFS or HFS+ on that second partition because for some reason, trying to reformat the volume through Disk Utility results in the disk being left unmounted, and the options in DiskGenius to format it as HFS+ or APFS resulted in the volume not mounting. But hey, this method didn't require me to pay for the pro version of wintoUSB.

This isn't the best place for laptop questions (rule 4), but migrating drives is applicable to PCs, so I'll take a shot.
Most software I know of to migrate your entire HDD to SSD is paid. I think EaseUS has a free trial for their backup software that allows you to accomplish this, so check it out. DiskGenius also has a free version of their software.
But yeah, most people usually take the opportunity to clean house and just re-install their OS, so
I've had pretty good luck with a free partitioning program called DiskGenius. If you tell it to make changes to your main Windows partition, it'll boot into its own operating system to make the changes it needs.
Of course, use any partitioning software carefully -- if anything goes wrong, you risk losing all the data on the drive you're working with. Make sure you have everything you need backed up!
I had the same thing with a new blank drive that wasn't formatted. I used Disk Genius which was able to detect the drive and let me format and set up partitions (it's free).

I ended up purchasing DiskGenius. The "free trial" will do some basic disk/partition manipulation and give you read access to the BitLockered partition. At least you'd be able to tell if the data is recoverable. I was able to find a 30% off code so I was able to recover the data I needed. That was the best that I could do. I tried using the cmd to format the drive again today, it gave me the error "Volume is in use by another process".
I tried using diskpart today and got the error:

Clean is not allowed on the disk containing the current boot, system, page file, crashdump or hibernating volume.
I'm currently following this guide's fix 3 where they use "DiskGenius WinPE Version" to format the drive. Hoping it works!

Not sure if you've got this resolved, but if you haven't, try doing this. I experienced the EXACT same thing and this is what worked for me:
First, Format SD card using DiskGenius before loading files and ROMs:https://www.diskgenius.com/
Insert the MicroSD Card into your PC and load the Diskgenius program. Locate your MicroSD Card in the menu and choose Delete All Partitions.

Be 100% sure have chosen the right drive otherwise you may accidentally delete your PC hard drive for example. If you are 100% sure, click Yes.

The MicroSD Card area shown in Fig. 1 below will now show as Free with the available space below it. Right Click on this area and choose Create New Partition as shown in Fig. 2.

Confirm that the Partition Type is Primary Partition, File System type is FAT32 and that it is using the full capacity of storage. Once confirmed, click OK.

Choose the Save All option in the top left corner of the software.

You will receive a first confirmation, followed by a second confirmation. Please ensure you have selected the right MicroSD Card and click on Yes for both to begin.

The Micro SD Card will now be formatted, once ready the main software will show the device as FAT32 formatted and Active. You can now close the software, and remove and reinsert the MicroSD Card so Windows can recognize it after the changes you have just made.
Remember to unzip .rar files using 7zip after downloading ROMs and copying to SD card
After you've done all of this, try copying your ROMs again and give it a shot. Should work.
WD officially states that you need to use Red (EFRX series drives), to boot the device properly, but you can also clone the drive and it will work just fine. Just replicate the first 22 partitions, and create the last one (23rd) manually with the maximum size that you have left on the drive. It should work. (It did in my case).

Do you have a partition taking up space that you can delete?
Edit: I believe I resized my drive but can remember how. I found this link I think it gives you the option to increase the drive volume that should solve your problem.
This error may indicate that BIOS settings of your computer are not properly configured, thus you can try setting BIOS to factory and go back to default setting. Also, this issue is caused by hard disk mode; in that case, you need to change AHCI to Compatibility in BIOS. If there is not Compatibility option, you can select IDE.
You could try updating your bios to see if that fixes the problem before doing all that crap tho.
