This game, hands down, impacted me emotionally more than anything else. It is a visual novel that allows you to 'pick your own adventure' by making many choices throughout the story.
When I was first introduced to the game, I was a little unsure about the setting. Here is the description straight from their website:

I would suggest anyone that likes a good story take a look at this game. Best of all, it is completely FREE. It was developed by a team consisting of random people from 4Chan. I never would have thought that something like this could have happened, but I'll be damned if this isn't the best visual novel game I've ever played.
Ross, Dan and Arin play Katawa Shoujo on the show... it just devolves into them blubbering and crying hysterically. Suzy walks in, sees them crying and calls them "Fucking weird." I'd buy that for a dollar.
For anyone who's curious about the game, it's actually a fairly serious and very depressing game and completely free.
Katawa Shoujo. I'm certain everyone who has played the game has been affected in some sort of capacity- big or small. It was really experience looking at other people's perspectives and trying to relate. I think one of the biggest parts for me was getting emotionally invested in the game, opening up and feeling things.

I own it. The name literally means "crippled girls". I would highly recommend it. I currently have 63% completion of EVERYTHING. The story and characters are interesting, the music is good, the graphics are good, the every story has parts with feels, I have no complaints other than how much time I've spent on it. 10/10 Five Star

The music for TF2 is freaking fantastic (MEDIC! is easily one of the best pieces of music from a video game I've ever heard), I really enjoy the Portal 2 music, and although I'm not a huge fan of the L4D music I understand that it's simply because of the genre and I can definitely appreciate the quality.
Music is one of the most important parts of a video game for me. I could consider an otherwise average game fantastic if it has a compelling soundtrack, or see a very good game as bland if the soundtrack is lacking. Mike Morasky is definitely one of my favorite composers, both in terms of video games and in general, and I don't think Valve games would mean nearly as much as they do to me if his music wasn't in them. (Thinking back, I think the music in Meet the Medic impressed me so much that it got me to download the game. I wouldn't be leaving this comment here if it weren't for him.)
As for your jazzy pop-culture request, there's a great jazz song in Katawa Shoujo titled Red Velvet, and Scott Bradlee has a really cool jazzy/classy piano rendition of the first Pokémon anime theme song.

Hijacking the top comment to elaborate for anyone who hasn't played the game. I'm not really into the visual novel scene, but there are literally thousands of them and they are continually gaining popularity.
Katawa Shouju is one of those game you go into expecting typical 4chan bullshit - laughing at cripples, cheap jokes at the expense of weebo culture and shallow, meaningly storytelling. In reality, however, it's a very compelling story with deep sensitivity to the hardships of the disabled. The protagonist attends a school for the disabled, and through your interactions and decisions, you create meaningful friendships and relationships.
As others have said, Katawa Shoujo isn't as deep as some of the more popular, more traditional VNs. (spoilers in link) That said, the game has ~~11~~ 16 unique endings. It can take days to see every ending, and it's even possible to fail completely.
It's definitely not everyones cup of tea, but it's worth a playthrough if you're into choose-your-own-adventure style games or stories.

I played the entire storyline but never found any reason to like. chloe. Shockingly when you have a character that all she does is scream "asshole" to people's faces it's hard to find a reason to like her. Overall I'd say the game was worth the time I spent on it only to experience what it's like to play visual novel on the unreal engine.As far as visual novels go you could do much much better story/plotwise(see katawa shoujo)

Uhhh uh guys that isn't putting the Katawa Shoujo into a great light if you don't mention it's a very tastefully done game. Despite being a 'cripple seduction simulator made by 4chan' you'll get a surprising amount of feels out of it. You also get to learn some things you probably didn't know about having or being around people with disabilities. The player character is disabled as well, in case that was a concern. Also it's free and easy to use woooo.
In a Visual Novel, story text goes in a box at the bottom of the screen, click to advance, while images (static, usually having Powerpoint-esque custom animations as characters move) appear on the background. You may or may not be presented with choices that affects the plot, as well as character voice overs, videos, and other elements.
Steins;Gate is one of the top VNs of all time, and halfway through it myself, it is worth the hype. It recently got an official english translation (most VNs don't get translated, although fansubs/patches can exist), and costs $40 through official channels. If you want to get into VNs in general, try out Katawa Shoujo for a nice, free intro read, check out /r/visualnovels, or dive right into VNDB.
There are surpassingly few free VNs and they are very nearly all original-English-language.
The most famous is probably Katawa Shoujo, which was a collaborative effort by individuals organizing from the website 4chan. It is free, cross-platform, has sexual content which can be blocked. For all those reasons, and a serendipitous fanbase around a few of the characters, it has become an extremely popular game since its release. It's a typical highschool bishoujo game, but with the conceit that the school is a school for people with physical handicaps. The heroines are blind, deaf, burn victims, or lacking limbs.
There are other VNs that use the same free engine, like Analog: A Hate Story and Digital: A Love Story. They are not bishoujo games, though.
The only Japanese game that I know of that is freely available is Narcissu and its sequel, which are rather short kinetic novels.
There are games that cost relatively little to buy and which are translated in English. A notable one that costs $4 and is available on iOS and Android is Planetarian, by famous maker Key (they made Kanon, Air, Clannad, and Little Busters, which were all made into top-selling anime). They also have some other VNs for sale on those platforms, but they aren't translated.

I first got Emi back on launch, then after couple of weeks when my heart calmed down I went for Hanako (who I originally wanted to end up with but game disagreed). Few months later I decided to give Shizune a go because I figured If I leave her for last I probably wouldn't end up doing her route at all, as I didn't really like her. Turned out I was right, I barely made it through the route as I really couldn't get attached to Shizune. Year and a half later I finally reopened the game and went for Rin, intentionally leaving Lilly for last as I kinda liked her more out of the two. Rin wasn't really my cup of tea but it wasn't nearly as bad as Shizune, I actually really liked some of its parts. And yesterday I finally found time and will to go finish it off in style with Lily route and oh boy was I in for a ride. I think Lily even topped Emi for me, though it's hard to say with certainty considering how long ago that was.

It gets hated on a lot here for being "that noobie VN" and getting undeserved praise, but honestly, Katawa Shoujo is one of the best places to start. It was originally written in English, so there's no awkward translation, it's not particularly long (~20h-ish), the installation is simple, it doesn't rely too much on traditional tropes, but still presents a "standard" enough experience that you get an idea of what most VNs look like. The decisions are straightforward enough that you don't need a walkthrough/flowchart, etc.
You might be turned off by how generic/amateur-ish it is though, and if you are, the other obvious suggestion is Saya no Uta, which has an official English translation, is short, simple, and very high quality. The art does occasionally feel a bit rough, but the soundtrack, VA and writing more than make up for it. Great as it is, though, it's very atypical, so not necessarily a good example of how VNs usually look.
Or you can just dive into the deep end and read MLA.

Ok. 999 is a DS game and thus is available through online retailers. Virtue's Last Reward is a 3DS and Vita game, also available through online retailers or as digital downloads. As for other visual novels on portable consoles, Danganropa 1 and 2 are available on the Vita.
For professionally translated english VNs, the biggest distributor nowadays is Mangagamer. They have partnerships with some of the best devs in Japan (minori comes to mind). They're starting to get some of their stuff on Steam, but you can just buy and download the games on their site too. A good portion of their stuff, even the good ones, is 18+.
For fan translation patches, Fuwanovel is a good source of info. Of course, you'll need to "aquire" the base game some other way.

Wont spoiler anything but basically you take the role of a youngish guy who has a major heart defect and have to go to a "Special needs" school.
When he goes there, he feels like a loner because of his "Disability" but when he slowly starts talking to the girls he meets around the school, he gets helped/helps others deal with their disabilities.
Theres multiple girls though, with multiple choice paths to decide which girl you "Pursue" and whether you managed to hook up or not.
One of the paths involves playing a girl at Risk where she explains that if you make certain moves (Defence/Attack) it can help you find out the true personality of someone.
Anyway, i would highly, highly suggest playing the game through if you can. I was an emotional wreck by the end of it, most people dismiss it because they consider it a "Soft porn game" because it has some NSFW pictures but honestly, i think the pictures helps with the story.
His last image on tumblr was one of Rin Tezuka from Katawa Shoujo, she doesn't have either of her arms. It's shitty that people got so burnt up over it, I got used to seeing R34 of the KS girls years ago.

Shall I assume that you haven't heard of the wonderful visual novel Katawa Shoujo? It's actually a pretty good game to play.
Katawa Shoujo, a visual novel about a boy who gets ill and has to go to a school for disabled people, where he gets to know a bunch of disabled girls and then tries to find a new love amongst them whilst coming to terms with disabilities.

The feels. Its all about the story and how you deal with your new world and your new found disability. I wouldn't say its life changing but it has really changed how I look at a lot of things. Seeing as how its free I reccomend you download it and give it a chance.
If you don't mind playing visual stories then you got a lot to choose from. There are many well written games in the genre and if you want a game to introduce you to the genre then check out Katawa Shoujo. It's free and it has a dangerously high feel count.

Short summary: It's a "choose your own adventure" story about dating girls in a school for handicapped people. It may sound stupid, but it's pretty well written and has quite some character depth. It handles the girls disabilities very well and makes you think about or even reevaluate disabilities in general. Also in case you start it: Never start a best girl war about Katawa Shoujo characters. Trust me.
You might or might not be familiar with it, but I'd like to recommend the VN that is the reason I know what a VN is (and I've since acquired titles that I need to play like Long Live The Queen and Analogue: A Hate Story). It's called Katawa Shoujo.
I can offer you more information if you want, but it's a romance plot that takes place at a high school for the disabled. It has five heroines, each with several hours of content, depending on your playing speed, and each with good and bad ends. The game is most definitely an emotional roller coaster.
It is very story driven, and the characters are diverse and deep, not tropes defined by their conditions. Some people have criticized it as fetish fuel but it has maybe five minutes of (tasteful) hentai scenes mixed with several hours of content (and they can be skipped). It made me, a grown ass man, cry several times.
Oh, did I mention it's free? It was built by an international volunteer cast that won't even accept donations.
Visual novels are pretty fun. I got sucked in last year with Katawa Shoujo (free), and have been reading some of the translated works with great enjoyment.

Generally speaking though, if you don't enjoy reading (or Clannad: the anime) you probably don't pick this up. However, some people have to go to work/school so finding time is also a bit of a dealbreaker for some people.
Anyway, great that VNs are becoming more mainstream. I'm already picking up Grisaia No Kajitsu when it comes out (I'll gladly re-read it, it was hilarious at times) and been sponsoring a few kickstarter projects of Sekai Project.

Well it's available for free from the game's official site; I'd recommend at least trying the first chapter or so, it introduces most of the characters and gives you a bit of an idea of what to expect.
It often bothered me how simple the decision seems in stories, movies, tv-shows or comics - plus all these "motivational quotes", looking at you /r/DecidingToBeBetter. I wasn't angry, but annoyed - maybe because I saw all that stuff and it didn't help in any way. Also, I feared that forced, radical changes would just Jo-Jo back into normal.
But then I found something that motivated me, that pushed that little button and I started to do sports and be better - everything came natural.
Yes, it can be done, but everyone has something different that pushes that little button. John Green watched Harvey, Robert Downey Jr. ate a burger at Burger King for me it was Katawa Shoujo (An Anime romance Game), you just have to be ready to change something and something will give you the push out the door of depression.
The other obvious choices would be the Phoenix Wright series and Katawa Shoujo. You can emulate the Phoenix Wright games and Katawa Shoujo is free on PC.

You know that feeling when you find a new thing that you enjoy, and you want to share it with everyone else?
Like you have just read through a web serial novel like Worm, or a freeware video game like Katawa Shoujo, and you spend your time trying to to adverise it to others on Reddit, or to put a link to it in your various forum signatures, or go out of your way to mention them in unrelated threads. You are willingly doing the kind of free work for it's creator, that many others would have to pay shills to do. How is that rational?
Yet it is, even if not in an economic sense. People can take up efforts for many other things than profit, for example because it feels good to spread things that you like.
Well, file-sharing is like that too, except illegal. Which doesn't matter all that much, given that copyright industry is far from an ominous manhunt. There are simply way too many people sharing files on the internet to shut down even a significant minority of it. So you don't need to be untrackable, only slightly safer than the main flock.
"The joy of sharing" is a particularly sugary way to put it, so in case as of piracy scene uploaders, we might call it peer approval, subcultural fame, and "sticking it to the man", though it also has an aspect of wanting people to be able to access stuff that they otherwise couldn't.
Edit: this is only adressing generalities, like casual TV show or song uploaders, there are also some specific scenes of crackers who break video game DRM, in that case there is also a matter of showing off technical skills, and different teams competing with each other.
Romance is the paths. And there's no where near as many as say, Clannad, but that's all up to you.

First suggestion if you haven't played it go play Katawa Shoujo. It's free. I highly recommend it to anyone getting into this genre. Just be aware that some people fall in love with characters in the story. It's that good.
For normal Japanese eroge I'd recommend either Fate/stay night or Grisaia no Kajitsu (The fruit of Grisaia). Fate/stay night has no english release but has been translated for a while. Over like 50 hours of gameplay it has about 5 sex scene and they're not that good. But it has such a good story that I have to recommend it.
Grisaia on the other hand has an official English release but don't buy the steam version because it's censored. Denpasoft has an unrated version which has all the scenes in it. Depending on the route there could be a lot of sex (amane) or very little (Makina). You also have to endure about 10 hours before you can actually choose a route.
If that's what you want, it sounds like you want dating sims or romantic visual novels. There are too many of them to list (and frankly, I'm not a fan of most of them), but Katawa Shoujo is probably my favorite of that genre, and probably the most popular outside Japan. Plus, it's free.

It's a visual novel, which means lots and lost of text with illustrations, and decisions only every couple of pages. The premise is that because of a heart failure, the male protagonist, Hisao, is transferred to a school for physically handicapped teens. Here, he'll meet classmates and, if he makes the right choices, end up with one of of five handicapped girls. The writing is really good, the long story format means that there is a lot of room for character development, and the main theme is how to deal with your own and other peoples flaws and handicaps. Because the five main story lines were done by different writers, the characters are really unique.

Actually, it's an OELVN (Originally English Language Visual Novel) that is available for free download here. I believe it's about 20 hours worth of content. It was my very first VN and got me onto the scene, so it has a place in my heart.

It is much deeper than "LETS FUCK SOME CRIPPLES!" It's really well written and handles the subject quite maturely. If you play just be warned that it is pretty heavy at some parts. KS is a visual novel, so pretty much a book you'll read alongside visuals (pictures) (for the ones not knowing what exactly a visual novel is).
It was my first VN and I loved it! So everyone who's interested in reading one, this one is awesome to start with!

By the way, Katawa Shoujo is actually a very sweet, free game. And while /b/ is hardly the epitome of gentlemanly behavior on the internet, having half a dozen guys say that they would fuck her is a damn sight better than most other remarks you could expect from that crowd.
They weren't in the Shimmie proper, but in a separate section accessed through the menu bar at the top of the page. It looks like The Wayback Machine has at least three pages of it archived.

Ah, thank you, I actually didn't remember that one, and it's actually a pretty nice one, if you can stomach the whole quadruple amputee angle, which sounds worse than it is, for everyone else reading this. But for everyone who likes this one, Katawa Shoujo might be up your alley.
Not a an anime but a visual novel, but Katawa Shoujo is about a high school guy who has a heart attack and has to transfer to a school for handicapped people. It's got a few sex scenes (which you can censor in the options), but it's an emotional roller coaster. Just don't go for a run if you don't want to date the runner. Do note that some of the endings are quite sad.
Misha really isn't fat. If you look at the Katawa Shoujo website, it shows you that she's about 5'2 and 125 pounds. That's pretty average.
However, I suppose she could've put on a few pounds. She does look as skinny like Shizune in the first picture. Maybe 10-15 pounds?
Please, do yourself a favor and do not look into a single thing about this game. Just play it (that is, if you do not mind nudity). All you need to know is that it's on PC, it has nudity, and that it will send you on a trip.
I don't know if the saves necessarily work between versions, but this is where they're saved:

Though, the patches do very little beyond fixing grammar and/or spelling mistakes and adding new language translations. If you have no issue with 1.0, there's not much of a reason to upgrade. But if you insist, you have to download the new .exe from the webiste. It doesn't really 'patch.'

If My Heart Had Wings is a censored steam game but there is a de-censoring patch which adds back all the censored content. It is also an amazing game.

There are quite a number of great VNs, with awesome stories, and what one person likes another person won't like. Was there something that specifically drew you to VNs? Most people will usually stumble across a specific VN that they want to read, and that's what draws them in.
Honestly, you're probably okay with looking through our sidebar image and seeing if anything in particular interests you.
I'd also add Katawa Shoujo as a good starter recommendation. It's written in a way that's designed to be accessible to new VN readers, while still using a lot of the route structure/tropes/setting that you'll see very often in Japanese VNs. It's also released under a CC license here

There's nothing to emulate! You install the game itself, and it has a native Mac client.
And thank you. I got into that particular school in March, but I waited until now because the other school I was applied to waitlisted me a week ago. I don't really mind, though, since I was already leaning heavily towards the first school anyway (it's cheaper and has engineering programs more in line with my interests.)
First of all, comics rarely work well with large amounts of text. As this is a very narratively driven piece of work, it would not work especially well in that medium.
One could argue that it might as well just exist as a novel. The obvious counter to that is that it does indeed exist as 'just a novel', but it was eventually adapted into a kinetic novel.
Kinetic novels do have the possibility of sound, and Narcissu has a decent soundtrack. I cannot remember whether it features voice acting, although I believe that is not uncommon for the genre. I suppose it's somewhat similar to motion comics in that regard.
I've seen a number of tries at similar 'games' in the west, and have found most of them to be much worse than Narcissu. Pottermore and 39 Steps are two such examples.
In the end I suggest you give it a try to decide for yourself whether its something you enjoy or not. Just... Don't expect a game. Expect a story.
Oh, and just to make sure you're aware of the difference. Normally Visual Novels are more like point-and-click adventure games with a focus on dialogue puzzles and multiple ending based on your choices (and it really is the only game genre where your choices truly result in drastically different stories being told). While Kinetic Novels are considered a sub-genre, they are really quite different (as VNs have gameplay and KNs do not).
If you want a good (free) example of a Visual Novel that runs on Linux i suggest you try out Katawa Shoujo.
<em>Katawa Shoujo</em> is a free, legal VN made in the West; it's kicked off a lot of homegrown VN development after it came out and was a hit. There are sex scenes like with most VN's, but almost all of them are plot relevant in some way (you can disable them in the settings if you're really uncomfortable, though.) Every route is exceptionally well-written, and the VN treats it's difficult subject matter with a delicacy, earnestness and care that I honestly wouldn't expect out of something that looks so odd. If you're going to start anywhere, start with KS.
I also tried Little Busters, which many people praise but I can't say I was impressed - I gave up after 3.5 routes. I did not get to Refrain, which is universally hailed as the best part of the VN, but the routes that build up to it felt poorly written and the characters didn't affect me, not nearly as much as KS did.
Katawa Shoujo has very intense feels. Only thing is the girls you date and such all have some sort of handicap so if that weirds you out I would not recommend it for you.
People have told me good things about Ganguro Girl but I have never played it myself.

As for VNs, my obligatory recommendation is Katawa Shoujo. It was the first one I ever read, and I think a first for many because it was an original western release (i.e., no poor Engrish translation). You can download it legally for free, which is nice since it isn't so easy with most Japanese novels. The story follows a boy who develops a heart condition and transfers to a special needs school. The cast of characters (i.e., possible love interests) is diverse and each story arc is very nicely fleshed out. It sounds like a weird concept, I know, but trust me when I say it's a feels train that you won't want to stop.
If you're into horror and can stomach weird/grotesque/seriously wrong shit, though, my favorite VN is probably Saya no Uta. This is a game that fits your original post perfectly, but be warned, it's not for the faint of heart. Seriously: trigger warning on all fronts.
edit: Oh, both VNs I mentioned have sex scenes, but there's an option to disable them in Katawa Shoujo if you'd rather not.
It's a free visual novel made by a group of 4chan users in which the protagonist is diagnosed with arrhythmia and is transferred to a school for the disabled. The player can enter a relationship with several of the girls there (a deaf-mute girl, a blind girl, a girl with no arms, a girl amputated below the knee on both legs, and a girl with burn scars over half of her body) and each has a story to go along with it.
Given its origins and subject matter the game was of course at first met with skepticism, but has since been well-regarded for its tasteful handling of the characters' disabilities and their relationships (and for "the feels"). I love it, personally, so I couldn't help but ask what you thought of it, even if that may have been in poor taste.

I can't think of a single anime that tackles this issue seriously. If you're not adverse to visual novels though - several people have noted how Rin from Katawa Shoujo shows very strong signs of autism. You can download the vn from its official site for free.
It wasn't made "by 4chan". It was made by a group of people who met on 4chan and on other communities. The game is based on a this concept which appeared in 2001 as an extra page in some other manga. In 2007 someone colored, translated and uploaded it to 4chan. Soon enough multiple threads with ideas and art popped up, until a group started to form with the idea of actually making the game. Other people from other communities joined them, and eventually they stabilized as a group of about 20 people who called themselves "Four Leaf Studios".
Katawa Shoujo is about crippled girls. It's a visual novel, and it's one of those games where you choose certain paths and it leads you to divergent outcomes. It's kind of like a dating sim, but this particular game is more narrative than interactive gameplay.
And it has sex scenes. But the narrative is actually pretty good.
An ~~exquisite maymay~~ cartoon (that I can't find right now) notes that most people find the game because of the "Fuck yeah cripple porn!" bit, and discover the surprisingly good narrative and find the 'feels'.
